Perhaps the reasons Yamato and Sora fall in love is because they share so many of the same problems. People can say they relate to eachother more. Yamato never opened up to anyone after his parents divorce, and although it's debatable whether or not Sora's parents or divorced/seperated or not either. She still shares a common bond with him because Sora is very emotional and she's had problems with her mother, for her it was hard listening to her mom and not understanding why she wanted her to run the flower shop. So Sora kept a lot inside as well, and at the same time in the digital world, both Yamato and Sora first reject their crests because they truly do not understand why they have been given these specific crests. Yamato first says to Sora when she's crying to Taichi to leave her alone, I thought this was such an indication that he knew what she was going through. Not only that, during season 1 there's some slight and some more obvious references to eachother being the same type of person. For instance, Yamato understands Sora when she rejects her crest, and Sora understands Yamato when he leaves the group on his own, she says she believes in him no matter what. This is so because Sora herself once left the group before Yamato did. It was right before Sora is found out by the others and her crest lights up for the first time, when she was helping the others out with their problems behind the scenes. Yamato did very much the same thing, when he came to aid Sora and the others where being attacked by Puppetmon. And if Yamato is not watching over Takeru it was definately Sora, I think Sora understood how much Takeru meant to Yamato, so she took it upon herself to be the mother figure and watch over him. Like when Piedmon was chasing them, and Sora was the only older person left, she gave so much courage to Takeru through Yamato, and through that Takeru was able to save Hikari.
The biggest example of them both being the same would be the "Crest of Friendship" episode. Here not only does Yamato solve his own problems, but Sora solves her own internal struggle with Yamato (and Jyou)'s help. It seems very intentional the writers chose to put Sora in the same situation as Yamato, and I think it set the two up very well for a future relationship. Summary of the episode, Yamato has been lost still from the group, and Jyou goes on a mission to find him. Yama gets pulled into this "cave of darkness" it basically takes all your deepest darkest emotions and creates a cave out of it, it kinda takes you in. And Yamato was very lost in his personal emotions, he almost got completely sucked in, but Gabumon was there to help him out of his trance, and he realized what his crest was for finally. Then when Yama comes out of the cave Jyou appears and they start on their way back to Taichi and the others who are fighting Piedmon. Meanwhile Sora has taken Takeru with her and is also looking for Yamato (ironic). Takeru asks Sora if they'll ever find his brother, and althought Sora gives a hopeful outcome of the situation to Takeru, on the inside she begins to have doubts which eventually leads her to her own cave of darkness. Yamato and Jyou come along and find Takeru crying for help because Sora has fallen into the cave. Yama goes in and sees Sora in the same state that he was in, and eventually pulls her out of her darkness. I think all of this just goes to show the writers intentions of having them together, how they are so very much alike in all these situations and how they react with one another. I think besides Taichi, Sora has the closest relationship to Yamato (probably closer) in the series. I think out of everyones relationship in the show Yama and Soras were actually the deepest as well.
Besides that, there are the nit-picky likenesses of the two. For instance in both their season 1 outfits they are the only ones to wear pants, they both have gloves on, and turtle necks. In a lot of screenshots you see of them together they often have stances that act a lot alike. Yamato was the "cool" one, and Sora was the tomboy. And in season two Sora acts like less of a tomboy, which I think opens up for Yamato to start a relationship with her, because both have grown up. I also think this is nitpicky but it's cute, how in both their official pictures for season 2 Yamato is looking to the left and Sora is looking to the right, if you put them together they are looking at eachother, which...personally I think that was intentional. And as we all know Yamato and Sora do fall and love and get together.
